I figured I had a BHO hijacker and virus, so I ran Norton Internet Security and found nothing. I then searched for BHO removals and found Hitman Pro, used it and found a trojan and removed it. Here's what's happening NOW; I thought everything was fine, but then as I was surfing, I got a hit from Microsoft Security Essentials on a trojan just as a Flash installer popped up. I already have flash, so I thought 'wtf' and put 2 and 2 together and said 'I'm still infected.'
Now running Norton, MSE, or HitmanPro I found nothing. I used to have Malware Bytes on my machine, but it kept missing stuff so I removed it. I have been running SuperAntiSpyware, MSE, Norton IS 2012, and Spy Bot. I know a lot of people say to stick to one thing, but honestly I have never found ONE program to protect my system.
The claims that they interfere with each other may be legit, but by utilizing so many programs I have managed to find things that have been missed by the other software. And since I have a home network (through our Uverse modem), I worry about infection from my nephew's computer as he surf's anime and porn all day long with no caution at all at how he can infect the network. I don't think a virus can infect my wife's e-reader, but I don't want to take chances. So with all that said, how do I determine if I am clean or not? I am disabled and work from home using this PC, so it's imperative that I keep it secure and clean.

It's actually still running on the system I suspect as being infected. It's at 'Completed Stage_49' and has been there for approx 15 mins. I'm letting it do it's thing as I know sometimes software needs time to complete operations. I have followed your instructions as precise as I possible.

And of course, combofix.exe did not produce anything. Upon reboot and reenabling of my AV (MSE), I let the system continue loading all it's normal stuff (like steam, superas, etc) and MSE reported nothing. I ran a full scan with MSE, letting the system literally run for over 2 hours, then ran MBAM full scan and nothing other than the MS virus 'atdmt.com' So i don't know if we're good now or not.
But I know that I am agressively scanning everyday with MBAM and SAS, have spybot locking down my browser, and using 1 av program to scan and monitor.
